I haven't used edit-faces, so I probably don't know all of the issues.
But I _do_ think it would be good if there was a way to convert the old
.xemacs-options file to be in customize format.

Why?  Because we would like people to start using customize, and I think
they'd find it easier if they could play with their existing face setup
with it.  For example, if I had changed 50 faces with edit-faces, and I
now realized I wanted to setup new colors for message-mode, I'd probably
look at some of my previous choices and just copy some of the info or
change a couple things.  If I could convert my old data to be in
customize format, I could then play around in custom mode doing the same
thing.

Or maybe I'm misunderstanding something?
