I patched with '-p' just as I have always done with the linux kernel patches.

It went into the current (i.e., top-level) directory.
I noticed that the patch to src/Makefile.in.in was applied correctly.

right.  I mailed a followup saying that "mv inline.c src/inline.c" fixed it.
