This is where a packaging system (such as RPM) would come in
handy. RPM supports the notion of "pristine sources". That means, all
packages come with the original sources as released by the official
maintainer; they also optionally contain an arbitrary number of patch
files and a script file that puts everything together. This way, it is
relatively simple to make changes to large packages without requiring
the official maintainer to immediately fold those changes back into
the official code base. On the long run, this should be done, though.
